This is such a bad situation, SJWs have to address it somehow and try to avoid it in the future. A smart (and goal oriented) political movement would try to soften these extremist voices (as they highlight unhealthy subgroups within their movement) and use this as a reason to restructure their own movement. Well, I do think it might lead to some alienation, both between the general society and the SJW crowd and also within the SJW crowd. As you said, some people might point out how shitty Trigglypuff acted and her outburst will haunt SJWs for quite some time and the fact some SJWs will still defend Trigglypuffs behaviour might disenchant people.

But I guess (ie: fear) you're correct. They will either claim "no true SJW would act like that!" (even though they evidently do) and disregard it or jam their fingers in their ears and pretend it's all the MRAs fault or whoever their default boogeyman is.
Yet, there's still hope this will have at least some impact on them one way or another. They spawned these people, they better damn well take responsibility for it and suffer from these backlashes.

Like, I was on /v/ when it unfolded and in the beginning I was kinda supportive of the movement, but within a few days I realized it's just really stupid mudslinging from both sides and will most likely never achieve anything outside of internet drama - especially since it also attracted some really terrible people. And that, I can do without.
Also, a lot of the people they were so adamant against are pretty much a product of /v/ being retarded in the first place. Yep. Criticisms of the manner in which people express themselves are characterised as "tone policing" and "respectability politics". Criticise someone for chimping out and you're going to be accused of being an "ableist" with "neurotypical privilege", because the goal of the "neurodiversity" advocates is that we accept and embrace temper tantrums from speds.

The structure of the SJW movement is also set up so that small factions wield disproportionate amount of power. Instead of having a voice within the movement, they have become the only voices and theirs have become the only agendas being pushed. If you support moderation and compromise, you're a bad SJW/ally. So yes the movement is fracturing but it's the more moderate voices being forced out.

My impression that the only reason why is still "cohesive" is because the people that have some sort of 'power' beyond their social groups. People get tired of trying to be in line when that line is not clear to begin with it. The 'true believers' stay but are mostly ineffectual or small in number.

Most people not being associated with 'being' GG or SJW only tolerates the latter because goodwill than anything else.
