You can. Self-defense in Germany is not restricted to "how" you do it. If your life, well-being, property etc. is at stake, you can respond with sufficient force to neutralize the threat. Whether you brick someone with a baseball bat or shoot them with a gun doesn't matter. Even more, if you have a justified threat on your life, even having and using an illegal gun would not be penalized.

There is no "appropriate force" doctrine like in some other countries. If you're in a self-defense situation, you can respond with any force necessary as long as it's roughly proportionate (i.e. if someone's stealing apples, you can't shoot them).
