In the CW cartoon (Filoni) it's heavily hinted that Obi Wan suspects something is going on but that he doesn't know how far it's gone. He either thinks it's a romantic crush or that maybe they had sex but Anakin just needs a gentle mentor-reminder of his duties and it will stop there.
Everyone in SW has a flaw and Obi Wan's is his loyalty to the order. He is a good person and a brave person. He's also got some of Anakin's sense of fun (when he doesn't catch himself and realise he's supposed to be acting as the responsible one and setting the right example for Anakin). Obi Wan gives up on his own love - Duchess Satine - for the sake of the Order. He fakes his own death, causing Anakin tremendous grief and harm, because the Order tells him to for a mission. And during the accusations of Ahsoka he, next to Anakin, is the one who probably most knows she must be innocent but again, he goes along with the Council's decision. Time and again, it's Obi Wan's main flaw and it's also probably what stops Anakin confiding in him because he knows what the answer will be. In this scene, you can see that Obi Wan is not stupid but he is also somewhat blinded by his own loyalty: He thinks that Anakin just needs a stern reminder from a mentor figure to recall his duty and do the right thing. He doesn't see that for Anakin and Padme, this might not be the right thing. Maybe very deep down, he wonders if it was the right thing for him and Satine.
In any case, at this point he knows something, but not it all. I think he only really comes to acknowledge things at the end with the "It's Anakin's, isn't it?" Even though he must have suspected before, he was still hoping Anakin would come around and end things. The pregnancy is when he knows he wont. As someone above said, it's not that sex is wrong to the Jedi, it's that attachment is forbidden.
Also, I'm fairly sure Ahsoka knew. At the end when she leaves Anakin confides in her that he understands wanting to leave the order and her reply is a simple "I know". I'm pretty sure she means she knows why.
