If the cops have a warrant to search his computer then anything found on it would be free game. If a cop was searching for drugs in a car and found a stolen gun used in a different crime, they will charge him for that too.

This is what seems to be the consensus, although it looks like there hasn't been a supreme court case on it. It's sort of like your second example - plain view doctrine dictates that anywhere that the subject of the search could be hidden is fair game for other contraband. Seeing as a file can be hidden anywhere on a drive, anything else on that drive would be fair game, too.

Still, if there's no supreme court case, maybe they just didn't want to weaken their case. Or, as you said, it was AI generated or otherwise fake.

Considering how FUCKED the feds are I wouldn't put it past them to see a CSAM conviction as less serious crime than a terroristic threat conviction. However, dropping the CSAM charge probably means the courts don't have to go through the Sex Offender Registry process and prisons don't have to try and house him in special units for protection. It might be likely they dropped the CSAM charges for the sake of an easier court and imprisonment process.

I don't think housing is the issue as chomos are generally in the general population of inmates, not in the SHU by default. Though maybe the Feds are that fucked, I know one big thing that bubbled up recently was that prison systems were forced to release chomos due to programs designed for vets, while veterans with non violent crimes are being denied early release because they had a gun in possession during the crime. Worse yet, all the people released from Coleman prison were offenders who actively assaulted kids, while some guy set up on a glowie bust to unload a truck is still behind bars despite serving in Iraq multiple times.
