The only qualifications for President are being a natural born citizen at least 35 years old, so it's very unlikely he'd be disqualified. And it's too late for the parties to file a different candidate, so he'll be on all the ballots. But he could drop out (or drop dead). Then it comes down to how the states appoint electors after the popular vote, and the legal obligations of those electors. They're generally pledged to support their party, but in some states they're supposed to cast their vote for the person(s). Things could get odd where they're supposed to cast a vote for a specific person, but the states have enough time between the popular election and the real election to fix it, if they want to.
