It doesn't make sense to use humans for energy in any case because you can always get more energy out of whatever food you've been feeding them. Adding a human to power generation is always going to be a net negative. Our goal here is to make him useful, not let him continue to be an example of the second law of thermodynamics. The original script of the Matrix didn't have this problem because the humans were being used not to make power but as a neural network for a giant computer, but they dumbed down the script for the final release because they assumed their audiences would be idiots who would be scared and confused by the words neural network. Even in the original scenario I'm afraid Tom wouldn't be useful either because his busted brain would be spitting out errors continuously.
