For this reason alone, I’d argue that The Matrix couldn’t possibly have been a trans allegory. If it was, then the protagonist’s journey would be into the matrix, not away from it.

For everyone who doesn't know what @Oliver Onions is talking about, here is a video of Tim "dancing". As you can see it's really obvious that he can't move his hips. He also nearly falls when going up the stairs. Whatever caused this, puberty blocking drugs aka chemotherapy for cancer patients or SRS, he is an awful performer & shouldn't be dancing on stage with such a severe disabillity.
