I am honestly not seeing much real risk of marketplace confusion here from people thinking his character is somehow competing with the religious organization, though.

I think the resonable resolution is probably something like a disclaimer that the character has nothing to do with the religious organization and agreeing not to go into whatever business they're in and compete with them. Or even something like keeping the actual character but changing the name of the comic.

Anyway I seriously don't think reasonable parties would litigate this. This is obviously a manufactured dispute stirred up by officious intermeddlers with malicious intent to both of them.
