If I were to guess, it's likely because the first 3 seasons were what people thought of what South Park to be akin to Terrance & Philip: Nothing but swearing and fart jokes.

While there are some great episodes in the first 3 seasons (Not Without My Anus), I think Matt & Trey disavow those 3 seasons probably out of an idea it doesn't really represent how South Park is from season 4 onward. That's probably my guess
