Since for them "female" means "individual with XX chromosomes", they say in advance they may test athletes chromosomic pattern to verify their elegibility, not their T level.

Sex is defined on a population level by the size of the gametes produced. So the male sex is "the population that produces small gametes" while a single male is "a member of the population that produces small gametes." Any time you take a specific individual and try to categorize them into a population, things get a bit messy because evolution results in some amount of overlap. However in humans the presence or absence of the Y chromosome is the default judgement because it works more than 99.9% of the time.
In cases where someone wants to argue the Y chromosome isn't sufficient (whether an XX that's "male" or an XY or XXY that is "female"), there needs to be some very strong reasons (paired with evidence for them). Reasoning like "this is an XY person but they're fertile with functioning ovaries and no testes", fair enough, that person produces functional large gametes and is definitionally female despite the Y chromosome, and is therefore an XY female.
But what percentage is "it's... most men with XY"? It's more than 99.9% (intersex estimated as 1 in 2k to 1 in 4k, which isn't even the specific kind of disorders that could lead to something like an XY woman which would be even rarer, so >99.9% is an underestimate). At what point does "most" become irrelevant and get dropped from the sentence? In any other situation we would not qualify a statement that is correct more than 99.9% of the time, except maybe with the word "always".
Note that none of the above is really about Khelif, it's about sex distinction in general. If we're talking about Khelif specifically, then the best evidence shows that he "has a Y chromosome and produces male levels of testosterone" which is evidence that he's a man who had a male puberty, and therefore he should not be competing in the "non-androgenized" bracket of sports. If someone disagrees then they need to provide some actual evidence to the contrary, which is why the IOC is getting dunked on for "well it says woman on the passport!" because that's such terrible evidence when compared to admissions from his own coach and tests from the Court of Arbitration for Sport.

There is not such a thing as a "gender test" because "gender" is a made up concept. There is only sex that you can identify properly in humans, what divides you in either male or female of the species. You are born with a vag? Female. You born with a dick? Male.
You can't identify gender because, as it's defined by the same people promoting its existence, gender can vary. One day you're female, another day you're male, another one you are a cat or autistic, or whatever. How can you measure that? You can't, it's impossible. Any male boxer can claim to identify as a woman during the time of a tournament and then go back to male and say "turns out I'm gender fluid!" and we're expected to comply with that.
So, this one boxer was a male born with female genitalia. Babies aren't tested on those issues when they're born because 99.99% of the times a baby is born with a penis, the baby is a male or a female if baby has a vagina. They saw a vagina and identified him as "female" even though all the male features developed later. He's the 0.01% that's born either intersex or with any type of sexual disorder. It's not his fault or his family's fault that he was not properly diagnosed, but he's definitely taking advantage that this loophole that was created here to be able to win a gold medal.
