The only time you could argue they were pro troons was "The Cissy" where the message at the end was kinda pro trans, but I have seen some trans people complain about how they still had some things wrong in the episode, such as "cis" being a slur.
They also did complain about how it was never 100% confirmed if Wendy was really trans unless you take her superhero persona in Fractured But Whole as canon. Some have also argued that the "Fractured But Whole" game allowing you to be trans is supportive but to be honest, I always felt that was a marketing strategy to get trans people to play the game and not really a decision by Matt and Trey themselves. There's also debate on whether some of the character's sheets in the game were really that character's sexuality and gender or if it was just their superhero persona.
Personally, I don't think its something that should be taken seriously because does anyone really believe Matt and Trey will do an episode on Kyle being asexual, or Wendy being a polysexual, genderfluid person? I really doubt 2 50 year old men even know what those words even mean. Which makes me believe that the character's sexualities and genders in the game were just a bunch of people who worked on it and who are probably big in the fandom throwing their own headcanons onto the characters.
