They think someone who is rational and moral and "good" would have to be a vegan by default.
Yeah. He is saying "No theory of justice that *I* can support would have killed him."
Looking at it another way, he's saying "While I can accept murder can be to correct course of action, no theory-system I could support would allow for the murder of this individual."
He's saying the emotional toll inflicted on them because they know other people are eating animals was a contributing factor in why they committed murder/did what they did.
Basically, "You made him mad, of course he would hit you."

I actually enjoyed HPMOR, in a silly kind of way. I think your analysis here applies to the original story as well. It was designed as an introduction for normies in which they become enlightened to the one true path of heckin rationalism but instead, the story just highlights what a bunch of weird dweebs the adherents are.
While that last description makes it sound interesting, I don't think I have the fortitude to wade through a similar length work filled with pony shit. Plus, I'd never live down the inevitable "what'cha reading?" question.
