Looking at it another way, he's saying "While I can accept murder can be to correct course of action, no theory-system I could support would allow for the murder of this individual."

As someone who toys around with vegetarianism because of this, I don't really see the point of bringing it up here. Is he saying that people are so horrible that if they commit murder, it's somewhat understandable and in no way harms your cause?
He's saying the emotional toll inflicted on them because they know other people are eating animals was a contributing factor in why they committed murder/did what they did.
Basically, "You made him mad, of course he would hit you."
 
...this can't be some sort of insanely inside-baseball troll op, can it? What happens instead is truly absurd. The way I can read the story as most clever is if it's intentionally written to parody and subvert an imagined better story of the professor in every plot point. If it is, this Zizian fell for it.
I actually enjoyed HPMOR, in a silly kind of way. I think your analysis here applies to the original story as well. It was designed as an introduction for normies in which they become enlightened to the one true path of heckin rationalism but instead, the story just highlights what a bunch of weird dweebs the adherents are.

I wonder how much of it too, unironically and in all seriousness, is autism-related.
If you live a life where you're constantly being misunderstood, you tend to over-explain, and if you're surrounded by other people like this, the effect gets amplified instead of decreased, and you find yourself thinking that if you could just explain things, if you could just find the right words then people would finally

and
2. Agree with you.

All theories are by-necessity living theory, and I can't imagine Ziz messing up / misapplying up her own theory that badly. But I can imagine her being around people who mess up her theory that badly.

Or look at the face of the Dark Lord from <Doom Eternal: The Ancient Gods>. It’s like, it’s not just the facial features, it’s the facial expression. The Doom Slayer and the Dark Lord are like twins or some shit, and like, look at the concept art for the Doom Slayer’s face from the recent Doom games for contrast.
