Naoto just felt more comfortable that way, not really as a man just to fit in with the whole detective thing. Not once was it even implied any form of Trooning was going on.
As for Kanji he was just confused as hell why he was attracted to Naoto but then Naoto was a girl and it made sense to him and was just uncomfortable of showing his less masculine side at times.

Not that any of this matters to these people because they don't really care and just want to crybully like they did with Fire emblem fates.
