I always thought the Noodle Incident had to do with the time Calvin had a report on the brain so he put a bunch of noodles in a bag to represent the brain. It doesn't say what happened afterwards.

This is from a while ago, so my memory might be a bit rusty, but IIRC Watterson mentioned that the Noodle Incident was something that happened off-panel and would never reveal what actually occurred. He liked that it was something that the reader would never really know about and would always be guessing at what happened.
