The black cop with him says there's gonna be two gun recoveries, and the cop who did the shooting asks "he's got one too?" with regard to the guy he shot. Seems like he may have shot him for disobeying the "don't move!" commands, and possibly didn't see the gun at all.

Nah, "he's got one too" was likely referring to the black t-shirt guy they were originally chasing. They were in the process of trying to arrest black t-shirt guy when the officer ran past Kay in the parking lot and saw him pull the gun.
