Comstock from Bioshock Infinite. He set himself up as a prophet, kidnaps and imprisons people unjustly, and is just an all around dick head.

Which makes the twist at the end even that much more surprising.

 

[Coldgrip]

Dio Brando. The guy is just pure evil. Some of the things he's done include, killing his father and his adopted father, beating the shit out of his adopted brother Jonathan and incinerating his dog. Alive. And this was before he becomes a nigh unkillable vampire.

Also, Kefka. He completely re-arranges the face of the planet, scatters the party and uses his "Light of Judgement" (a magical laser) to level any town that my of not given him proper respect or insulted him, be it a real insult or an imagined one.

Bumby (Alice Madness Returns) is a child-therapist in Victoria-era London. What makes him special is that, rather than take over the world like most other villains, he wipes the minds of children and sells them as prostitutes. What makes him stick out in my mind so much is the game constantly hinting at Bumby's plans, even in the beginning of the game when he's an ally. The symbolism and foreshadowing was incredible.

Shit mang, you're alright. His final boss form is fucking nauseating and perfect, it was pretty interesting to fight him!
