Games that do player morality right - Inspired by dog killing simulator

If you want a game with realistic morality choices look no further than the original Fallout on PC. That game presents good and evil based on your own personal views. For example, In Junktown their are two men vying for power, Killian and Gizmo. Killian is the Mayor and believes greatly in Justice and the law, while Gizmo is a wealthy business man who mostly make money through gambling and prostitution. They both want each other dead and you the player decides which would die. You would think that Killian is the best option but it actually is Gizmo as Gizmo makes Junktown larger and wealthier. If this choice was in a modern game you would be harshly judged for choosing Gizmo over Killian even though more people benifit from Gizmo gaining power.

Gizmo makes an assassination attempt on Killian in front of you, and Killian's ending isn't exactly "bad"

Killian ending:

Killian Darkwater takes firm control of Junktown, drives out the last of Gizmo's kind, and then enforces his own brand of frontier justice. Life is fair and safe under his law.

Gizmo Ending:
Junktown becomes the new boomtown under the careful, and profitable, guidance of Don Gizmo. He profits the most, and continues to increase the size of his casino, and the scope of his power, until he chokes to death while eating some iguana-on-a-stick

You also don't get any deep introduction to this. There is no hint that choosing Gizmo would be in any way a good option-your introduction to the situation is likely to be "You talk to Killian, an incompetent assassin comes in shouting Gizmo's name, you kill the assassin, Killian offers to hire you to investigate and then shoot Gizmo". I wouldn't say "The Game just randomly makes the evil choice have good results!" is in any way some deep moral choice.
