Her character was shit in the older games and you were forced to play as her in unfun levels, nothing has changed about that. Mary Jane is a reporter in these games, because I don't know, she's not allowed to be a model or actress I guess.
MJ wrote a book about a war in a third world country that no one bought so she is forced to work for J Jonah Jameson at the Daily Bugle to get by and he doesn't publish her stories. She then gets a story published about why Spider-Man is shit after he gets the symbiote. Time goes you the player are forced to play as her even though the developers at Isomniac knew no one liked her sections. The director also knows this isn't a faithful interpretation of Mary Jane and dosen't care because he wanted her to be a girl boss.
Venom then covers MJ in the symbiote and turns her into the character Scream, so yes there is a boss fight where Peter Parker has to fight Mary Jane and I could be remembering it wrong but her fight lasts longer than Venom or Kraven, the main antagonists of the game. You beat her up she quits her job. At the end of the game after the day is saved and Peter let's Miles be THE Spider-Man which has been confirmed again by the director, Miles is the main Spider-Man moving forward, Mary Jane starts a one woman podcast.
Also some people think some of the stuff Venom says in this game is gay, but I dunno Venom always sounded gay to me.

Same boat as you, completed all 3. Mary Jane's character is shit in these games, and she's fuck ugly in 2. I literally did the "What happened to your face!?" Plinkett meme when I saw her new model.
You're correct about Scream's 4(!) phase fight being longer than Kraven's (2). Venom is 4 phase. The thing about the Scream fight is it was piss easy, I don't see how it needed to be 4 phases if it was that trivial. Oh wait yes I do, how else would we get the self insert domestic squabbling???

I think the Scream stuff was a huge wasted opportunity. She should've been one phase, then escaped, and become an end game side-quest chain. Maybe then the whining would've been more tolerable as Peter confronts her several times over a longer period before saving her. It would also add pressure to Peter trying to track down MJ, while dealing with Venom.
 
Update to this post: the slapfight is over and he managed to convince Thom that it was ackshually the evil Kiwi Farms nazis who did the "harassment".
