Simple. They're just adding them back because ZA is set in Kalos and it was Kalos that introduced Megas. After ZA they'll go back to pretending Megas never existed.

It's interesting how there's two distinct origin stories for Pokemon:
There's the one from Gen IV, where Pokemon and humans descended from the same ancestor and gradually diverged, with Pokemon initially being more similar to humans and even being able to speak but later losing those abilities.
And there's the one from Gen I and Legends Arceus, where the Pokemon world used to have normal animals until Pokemon suddenly emerged and animals disappeared. I found it odd that virtually everyone in Legends Arceus treats Pokemon like they're new monsters they've never heard of.

It's weird since PLA still has the Arceus diagram, but I think it still mostly holds up. You can even see the prototype for Xerneas, Yveltal, and Zygarde in the tree of life which the weather trio fought, destroyed, and stole power from. So I guess that updated version of that would be the tree split into the life trio upon it's defeat and the weather trio got their Mega/Primordial forms from the power they stole.

They're well aware of it, they just tend to not get involved unless someone's making money off of it or they try to pass off copyrighted characters as their own (with a special mention to the second one, remember that Kuroodod's often-memed Oversexed Eeveelutions comic had to be comepletely retooled and any Pokémon characters removed from it due him being a retard and giving the comic an official ISBN).

It's word of god, what we already see in-game heavily hints at this anyways, and most of the playerbase consists of coomers and/or furries already. It would be pretty crazy if that app only exists because Gamefreak scrapped the 3D build of Black/White and they still had the resources. From what I remember, the models are different than the ones in Gen 6 and onwards so it's not like they're prototypes for that.
