I want to get the villain ability to run a completely perfect bureaucracy in which everything gets done perfectly for the purpose of the plot
I hereby dub these 'unnatural efficiency'.

I'd use the Konami to give myself 30 lives. Or whatever else it does.
Let's call this 'code mode' but you can only activate it by doing the actual thing in real life.
 
I would choose the ability to not have time pass for me outside of events
Whenever I need to be at a certain location I always get there at just the right time no matter how many side quests I did and even if I spend years on a section that in universe takes 4 hours I will never age and be able to do it on time

I'm a fan of Alex Mercer's transformations in Prototype (and whoever the protagonist was in Prototype 2: Tortured Black Guy Edition), being able to completely alter your body at the very genetic level sounds all kinds of awesome. So write me down for shapeshifting I suppose.
 
I also want the ability to walk into people's houses, steal from their chests, smash their pots and take the rupees that come out of it, and throw bombs all over the place without any negative repercussions
