Quick summary: the "nanomachines" meme came about because the main writer for the Metal Gear series, Hideo Kojima, began to rely on it it way too much in his later work as a way of explaining how certain characters had superhuman abilities that, in some cases, bordered on magical.

Kojima using nanomachines as a both mcguffing and plot device in MGS4 destroyed all the credibility for future entries.
Platinum Games just rolfstomped into it.
