Also, what happens to federally sized organizations like the Department of Energy, or the FDA, (in general federally funded and organized groups), in the event the US just stops existing legally one day and is replaced by a different government or series of governments?

What happens to infrastructure projects and other public works? Airlines and railways? Customs? Currency and banking? There's a whole lot of trouble people don't put too much thought into when it comes to the people in the "DEATH TO AMERICA" camp. But they should, it's prudent to have some idea of what you plan to do the day after you get what you want.

How balkanized we talking? If it's anything like the Balkan Wars, you'll see Canadian-Mexican-UN peacekeeping forces trying to douse the fire of hundreds of militias and armed citizenry with some petrol and jet fuel. The divvying up of arsenals would likely go to those forces unless rebel forces secure them to make some dirty bombs or something.
