For me it's a tie between Blood on Extra Crispy and Alien Soldier on Very Hard. On both accounts I spent days of my life grinding this shit just so I could say that I did it and maybe impress a few boomers that even know what those games are.

I can't remember now, there's most likely harder ones, but there was one that was kind of tedious that I recall right now:

I did beat it eventually, and like I said, it was more tedious than difficult (because of the controls), specially when I was very young.

Probably not that hard comparatively, but I got through most of the gauntlets in Sekiro, though I never bothered trying the last one where you have to fight every single boss back to back.

GBC and GBA games were a different beast. Even with the instructions you had to learn the hard way. They were almost as bad as cellphone and iPod games at the time, and yes I beat Mega Man 1 on my Motorola Razr and Sonic 1 on my gen 3 iPod nano.
Probably not that hard comparatively, but I got through most of the gauntlets in Sekiro, though I never bothered trying the last one where you have to fight every single boss back to back.
Yeah, I never even try with the boss rushes, unless it's the point of the game like Alien Soldier or Furi.
 
There is also a wide degree/gradient of quality in regards to controls.

This game I mentioned had one of the most stiff controls you could ever imagine.
Oh yeah, I remember, there were a bunch of games trying to do different shit. My favorite game on the GBA was Dead to Rights just because I could do fluid movements like Max Payne

Edit: I didn't even know Dead to Rights was a console game until years after.

Honestly, my favourite is probably Pokémon Emerald (and maybe Leaf Green), even though nowadays I'm not a PKMN fan.

There was another game that I found specially difficult (when I was very young):

I also beat this, but way later when I decided to complete games I was stuck with when younger.
 
Just to show people what I'm talking about, (skip to 20 secs in the vid) imagine you're a kid in the early 2000's and you experience this shit on a gameboy. It was next level for me.
