Part of the agreement for withdrawing the missiles from Cuba was the removal of our missiles in Turkey. That was kept secret; also, Castro kept urging Khrushchev to fire at least one missile at the USA, which absolutely horrified him, and had a big influence on his decision to remove them, because he didn't trust Castro.

They weren't kept exactly in the conning tower, but in a structure behind it, so it's possible to have grabbed the bell without the missiles.
