While it's true that all crime laws in DC are essentially controlled by Congress (local government writes laws, but Congress can rewrite or delete them at will), there is still seperation between local and federal crimes (local get procecuted in the Superior Court, while federal gets procecuted in the District Court). I do agree that had Trump pardoned them, there is a very strong case to be made that due to the unique status of DC the pardon was properly applicable, but I am certain DC judges would rule that the charged crimes did not count as federal crimes, and therefore the pardon would not be applicable.
