I think a lot of them stop having periods when they go on T. But I would think you'd have to have a hysterectomy in order to get a neo-penis, wouldn't you?
 
From the vague skimming I did on the phalloplasty Wikipedia page, it seems to be implied that all 'female' sex organs, if they have not already been removed in prior surgeries, are removed at the time of phalloplasty.
I can't imagine why a FtM would want to keep his ovaries or uterus anyhow, especially with the cancer risk. If you aren't going to use it, why keep a potential cancer hazard in your body?
