I actually addressed that earlier. There is the possibility that the spike protein causes inflammation before antibodies are produced to neutralize the protein. Actually, I'm not even sure how effective the antibodies would be at neutralizing these effects, if the region of the spike protein that causes this is in the cytosol. The paper seems to suggest the ACE2 downregulation is ultimately caused by the mitochondrial dysfunction, so that may well be the case.
