Water Temple in OOT. I hated it as a 14-year-old. I thought it was very clever when I played the game again 20 years later.
Most of the places where you think you have to equip and unequip the iron boots to get through you can actually just hold A and swim, I read this online years after playing and my mind kind of exploded

Yeah because the corridors will keep you from floating to the top.

Also the Max Gold Skulltulas you can get before timeskipping is 44.

Honestly, it feels like Nintendo were pulling a Yoko Taro there with the seeds; deliberately making the task a chore to do and with a not so fulfilling reward just to troll those who obsess over the completion % instead of everything else.

Seriously, only about half are needed to get everything of worth.

Let me tell you why, in the lower left corner there's a 100% counter. Seeds are worth a signifigant amount and make up around 72% of that 100% completion.

This is a series that got a major boost on the n64 with OOT and MM, what was also on the n64? Rareware games. What did Rare games usually have? a fuckload of collecting. It penitraited our genes remade us down to the atomic level, we must collect everything in a game and leave no stone unturned. Many have suffered through 100%ing DK64 and lived.

Man, you are obsessed with that percentage completion. Even though you get nothing really significant for actually doing it, and again, do not need to find every single secret in order to get the full experience. This isn't a Rare collectathon that you seem dead set on labeling it as.

Maybe Yoko Taro was on to something when he designed his games's sidequests and completion percentage.
