They have been for quite awhile, they were also the most popular colors to use for Decepticons, and tended to be used for villains in a lot of eighties cartoons. And before that in comics, not just Joker but Doctor Octopus, the Vulture, Lex Luthor. Not sure where it comes from, other than possibly a limited color palette where heroes tended to use primary colors. So I guess this flag at least has something... kind of vaguely resembling thought put into it. Sort of.
