The reason anime like Jin-Roh are made is twofold. First, the Japanese Empire was a member of the Axis Powers in World War 2 (along with Nazi Germany and Fascist Italy. They named themselves such because they thought they'd be the axis on which the world would turn.) This means that the Japanese have a more favorable view of Nazism and Nazi Germany than the West.

The second reason is that the United Red Army (a Japanese Communist terrorist group), was involved in a series of terrorist attacks, and most notably the horrifying Asama-Sanso incident. Not to mention the communist-incited riots that rocked Japan in the 60s and 70s. This resulted in a fairly strong anti-Communist sentiment, and the Japanese Communist Party has since become known as one of the most peaceful Communist groups in the world.
