Yeah, the Civil War, that's what I was talking about - I'll edit that right now.

It does feel like something of a cop-out, really, but at the very least it answers the question of "which side would hurt the Thalmor more".
An independent Skyrim is all but certain to support the Empire against the Thalmor regardless of previous conflict. More out of sheer spite and hatred for those knife-ears, but really who can blame them. All the good Aldmer became Chimer and migrated to Morrowind ages ago or bred the almighty Breton into existence, thus becoming them. Lorkhan was right.

Let's face it; the elves are just begging to get destroyed, aren't they?

Honestly, all this is making me wonder what the other provinces would do; I mean, we know the Khajiit are allies with the elves, but there's plenty of dissenters. Pretty sure the Argonians would be happy to re-enact the Oblivion Crisis again. Bretons would be happy to fight as well.
 
Ulfric was caught, bound, and gagged so he couldn't Thu'um anyone to death, and the Thalmor were even sent an invite so they could be there to verify his death as a means of asserting Imperial authority.

"Yeah, see this rebel here? He's dead. Skyrim is totally 100% under Imperial control. No need for you to keep your goons around for security reasons, thank you kindly."
On later playthrough and reading the dossier, I took the Thalmor being there as "we're here to take custody of the prisoner" (so he can escape later) and Tullius politely telling them off.

Pretty sure there was a lot of stuff cut from the intro of the game including Tullius arguing with the Thalmor since they were trying to take Ulfric away, tried looking it up but could only find a cut intro cinematic narrated by Esbern.
