Explained in Matrix Online and Resurrections, you cant just press Start---Shut down at a system as complex as the matrix, Neo perfectly knew that killing all the machines was impossible because they would just destroy Zeon (thing that they actually did as confirmed in 4) like they have done several times already, the best he could do after the path of the one was completed (that's the name it has) was achieving a truce between the two factions with the hope that mankind will liberate itself like they were doing by now but there are 2 things that shocked the truce hard one was...To be fair, that's one of many reasons that Revolutions was trash. On top of just being an hour of people shooting machines and another hour of two invincible people punching each other repeatedly, it apparently forgot that Neo was supposed to truly free humanity from machine control when all he did was ignite a "truce" between the two, which is just lazy writing. Humanity doesn't come out on top because there's absolutely no guarantee that the machines won't just go full Megatron and enslave humanity again, basically all Neo does is transfer them from one slime pit to another.
This, funny enough this was one of the reasons the truce was destroyed in Matrix Online, your player leadered by Naobi discover that the machines are fucking the truce by subtly brainwashing people on the system to make them not wanting to be redpilled and leave, mankind would have the moral ground here but they also fucked the truce by breaking the cease fire creating a fuck all fortress deep underground with all the guns they could muster that i suppose is now Io except that the entrance is a little different as how it was described (its supposed to be high as shit of EMP weaponry that no machine could ever survive)Part of the social commentary in this film is how now people want to "stay in their pods" (an actual phrase in the script) and enjoy what the matrix pipes into their brains. It's clearly a barb aimed at terminally online people (there are scenes of people together in physical spaces but staring at their phones) and branch COVIDians who would rather cower in their houses and let the governments of the world run things rather than live their lives.
My take about the new timeline is this, i think Morpheus came back after his cringe death in Matrix Online (is hinted that he is alive)and leadered Zion as best as he could but his faith in Neo and what he did was so absolute that he believed the truce would last forever, sadly he did not see all the signs of the new faction rising and was teabagged alongside Zion, in my discord there was a joke that he literally became a religious extremists and the best part Matrix Online support this theory because of his talk with the Oracle after the Matrix 3 where he is enraged at the Oracle because the machines refuse to return Neo body to Zion, he believed his body has to be buried and made a holy place, and he was so pissed off that went full Sam Hyde on the Matrix to force the machines to return it, doesnt help that there was a faction E Pluribus Neo that is cyberpunk Al Qaeda
Another little thing: in MO there is a part of the lore where is mentioned that a machine received a order from someone to not recycle Trinity body now we know who it was in 4
