It's Raining Somewhere Else, the main theme Undertale, Fallen Down Reprise, Finale, An Ending, and Don't Give Up are my favorites. I love his more action-y/heroic stuff but Toby really nails somber and bittersweet moods in his music. The flute part in the middle of Undertale gets me every time.

So with the one year anniversary of the game, looks like there's been a pretty decent resurgence of boosted interest in the game again, including a lot of animation projects and such being released.

For those who loved the soundtrack for this game, here's something worth checking out. Norihiko Hibino, the composer for the Metal Gear Solid games, released an easy listening cover album of many songs in Undertale.
