Intrinsic differences exist on such a minute level, weaved into the very essence of our being, that we can't even begin to account for them all. We can point to the obvious and less obvious stuff, and if that was all artificially changed somehow it'd still leave those things which lurk just out of sight.
A man is not a woman because he simply is not, and cannot become one. He can only ever improve his disguise to an (theoretically) indistinguishable level.
It's sort of like photorealism and AI. No matter how sophisticated it cannot transcend what it is to become something it is not. You may be fooled into believing you're interacting with a person, but you are not.
