On ps1 there was a game called Dragon Seeds where you could raise and fight dragons that were generated by save files on your mem card. I learned a long time ago this game apparently is hard to find (i couldn't find any other copy when I loaned it to my buddy and was too lazy to ask for it back till recently.)
Game was fun as fuck, the dragon generator was pretty cool and i spent a lot of my childhood fightin' dergens

Sick collection dude. Wish I had the boxes for the NES games I own.
I bought this for around $100 a while back. Had to modify my NES' internals to make it able to playable, since the game is PAL-only.
It's a pretty neat / unique metroidvania action game. Still never managed to beat it though.
Also this game. Apparently Working Designs-translated games are worth money now. I had no idea of that when I bought this:

I don't know if this game count as rare but I may as well throw it in: King's Field: The Ancient City.
As far as I know, the game didn't get a whole lot of recognition in the US unless you were a fan of King's Field. Only place I could find it was mostly flea markets rather than a Gamestop.

Earthbound wasn't really that rare pre 2006. It wasn't common, but it certainly wasn't rare. In the states you could visit Best Buys and Toys R Us stores and they had stacks of them for $30. They only started becoming scarce when everyone thought the game was "rare" and started buying up stock and nobody is reselling, great game regardless.
Man this game is so good! I'd love a copy of it but I just can't justify modern retro prices. My top 3 PAL games I want are this, Mr. Gimmick and Trip World for the GB. You have pretty good taste.
This series is definitely in what I would consider rare numbers. Lack of exposure and marketing did not help, it's neat if you want to see From Software's earlier work. The first game sold a little under 70,000 copies in the US, so given the time frame it was released it's definitely a rare game.

Probably Conker's Bad Fur Day. Shame it's in terrible condition though because it was a pre-owned Blockbuster game with the stupid sticker on it and everything. I also have the PC version of Silent Hill 2 which is apparently quite hard to find.

Demonworld 2: Dark Armies (alternatively called Demonworld: Dark Armies, or Demon World: Dunkle Armeen)
Never heard of another person owning it except when I very explicitly searched for it, and even then, it seems like it was hardly sold.
Also, Harbinger - a diablo-like set on a space station thing with robots and no skills. Was pretty neat, though.

Before my mom accidentally destroyed it in 2006, Resident Evil: Gaiden.
Other than this, beyond a shadow of a doubt, Capcom vs. SNK 2 on PS2.
Apparently this game was both insanely popular and a limited release, so an intact copy with box and book can go for fucking hundreds on ebay. I still have my copy sitting in one of my cardboard boxes someplace.

If that counts as a rare game, then I also own a copy. Yours may be in better condition because mine has its back plate separated. At this point, my copy may as well be dead.

I collect retro games and I don't understand why, but the N64 has the worst cartridge conditions I've ever seen. Seriously, you can't go into any N64 section without finding stickers, markers or names on them.

I haven't kept up with the state of things for a while, but off the top of my head, my boxed/good condition PAL copy of Panzer Dragoon Saga would probably be rarest. I have a Radiant Silvergun too.
Although not that rare as a game, my boxed US copy of Chrono Trigger is in really good condition.

Saga is definitely up there with what I'd consider rare. Complete copies run about $450-$500. That's normal for quality Saturn games.
