Would it be better to make the game take place at a college/university?
This would circumvent the whole "underage pervyness" that Eva fell into, as the students would fall in the 18+ range, while also allowing for more complex scenarios as opposed to a standard high school. The only problem I have with it is that most school anime and the like take place in high school, so it may be a disconnect from standard anime tropes.
Also you could name the college sometime corny or referential like Sonozaki University, Gasai University, or something like that.
As the project's Lead Weeb, I'm saddened to say that there aren't many SoL animes that take place in college/university. I've personally never seen or heard of one.

I do have a background in 3DS Max and I would be interested if you guys need someone who could skin and maybe rig characters, and I know programming and a bit of unity, but the job search is eating me up. Maybe at a later time.

I think a university setting would make the game stand out, unless you still intentionally want to work with a generic anime theme.
Minor suggestion: Have a bonus if you choose peaceful ways of elimination. Said bonus could be an easier time getting trusted.

No, that would sort of defeat the purpose of all of this.
But one thing that will be emphasized is controlling scope and preventing scope creep. There will be a game design document that defines what will and will not be in the game, and we will stick to that. If a feature is too ambitious, it will be dropped.
Well, at least the cutscenes will be like a visual novel. While I work on 2D artwork, the programers, animators and modelers can spend their time with other things.
Of course, the problem with 2D cutscenes is the limited customization options. But we are working to make a few but good options for the player.
I personally never really liked the concept of customization for the YanSim game... I mean if you're going for a quirky, parody-like, tounge in cheek game with a semi-funny story then having the option would make sense and be interesting. But let's put it this way:
It'd be hard to take the game's story seriously if the protag has animu Super Saiyan hair and a scouter. Kinda detracts from the mood imo
So you'd be going the route of Fire Emblem then? They have 6-7 different hairstyle and then 20 or so color options, along with three different face options for cut scenes where the characters are talking. If you could cut the color option down or get rid of it, that might be simple enough to code.
