From what I can recall, there are some measurable differences between an average male and female brains, but 1) differences within sex are much bigger than between sexes and 2) given how some think autism is a case of an extremely male brain, I bet most MTF troons are neurologically more masculine than average men.
So yeah, brain measurements won't distinguish trans and cis people.

There are structural differences visible in MRI, but having features typical of the opposite sex correlates more with homosexuality than transsexualism. Which is kind of obvious - sexual orientation is the most sexually dimorphic mental trait, and it must be somehow determined by brain structure, unless you believe in substance dualism or something.
There are also cognitive tests which give you a sort of bimodal distribution (women have like 0.6-0.8SD lower spatial ability), but I don't know any literature about applying them to troons. Judging by the populations in which they are most heavily represented (programmers and soldiers), the results would be inverse-correlated.

We really don’t know enough about the human brain in order to say whether gendered differences (beyond size) between men and women exist or not.

What further complicates things is that the brain is plastic and things like trauma (and a whole bunch of other things) physically changes the brain.
