Ninja were just spies and assassins. Many of them were from samurai families, including Hattori Hanzō himself. I think he's trying to reference the war between the Oda and Iga clans, since the Iga clan was famous for having a lot of ninja and guerilla tactics. But that was just a war between rival clans, not an effort to exterminate ninja. No one ever tried to do that.
