New York City no longer has an active seaport.
EDIT: To be fair, I'm working from the assumption that "A few docks" <> "Active seaport able to support enough commerce to support the city." All that stuff goes to New Jersey; New York City's South Street Seaport is now a museum. The dock where Titanic was heading is, I believe, an indoor tennis court or driving range.
You have to keep in mind that NYC is really not just NYC anymore; it encompasses the five boroughs, some of Westchester, and, most relevant to this conversation, most of urbanized New Jersey. There's even a fairly unique multistate organization that oversees all this mess: the Port Authority of New York and New Jersey, whose name pretty much speaks for itself. There are four active ports: two in Jersey, one in Red Hook, and one in Staten Island, which while technically in NYC is geographically almost in NJ. It's a fuckin' mess, but it is a very active, very bustling port.
